### Transcript annotations

This folder contains transcript annotations. Both annotations are from GENCODE (v38) and have been edited by appending "_PAR_Y" to the "transcript_id" attribute for transcripts in the chrY PAR regions. 

The "gencode38" folder contains the primary assembly (chromosomes and scaffolds) transcript annotation. 

The "gencode38_alt" folder contains both the primary assembly (chromosomes and scaffolds) transcript annotation and transcripts on alternative haplotypes. Genes unique to the alternative haplotypes are not included. 

File types:

 “.gff3.gz”: Transcript annotation.

 “.txt”: List of genes and transcripts in the annotation.
